I received my engine back from the machine shop, They installed the cam, timing gear, springs and valves in the block & adjusted them. I just installed the crank and pistons. The question I have is when I rotate the engine for top dead center on # one piston and the valve for that cylinder should be open, Should my timing marks match on my gears? I have a feeling that the cam gear was installed wrong at the machine shop! your thoughts thanks for the help!

Cody,
I normally install the crankshaft prior to the camshaft. But my preferred procedure should not effect any major concern. To each their own.

When # one cylinder is TDC both intake and exhaust valves will be fully closed. This cylinder has just begun its combustion cycle.
Yes the dots used as timing marks upon the mating gears must align.
The fiber camshaft driven gear cannot be installed incorrectly because it is keyed directly to the camshaft.

Now you can see why it is preferable to do all possible work yourself so that you will fully understand the function of all individual components.

If we can be of further help do not hesitate to post.
As always thanks for posting here on the New CJ3B Page Bulletin Board !
