Just a thought, was Alex's Super Scope using Omega Energy from the beginning? Because that means Ganon is also gone for good. Apart from his arms I suppose.

No, Mega Man specifically stated that Kid Icarus left along with his people to find a new home, most likely due to the Sovereign destroying Mount Olympus. It isn't necessary just because of Omega Energy death as an explaination as to why certain characters were upgraded to 16bit. It was stated that many characters couldn't handle the change and destruction of Video City/Warp Zones and disappeared into the desert, never to be seen again. |

Pit wasn't killed in the Great Change. His world was apparently destroyed, and the people of it went on the Argo to try and find a new one. Of course, what happened to them all since they've all been Eggplantized at the moment is the question.
